Hybrid App is being built not using Mobile SDK. App will be integrated to Salesforce Platform through APIs.Mobile App will have a Live Agent feature. Wanted to know can we customize UI of Mobile App which is built not using Salesforce SDK for live agent

This is too open of a question. Short answer is YES - seem like this is custom build app either hybrid-local or hybrid-remote type you control the code and can customize. Wonder why NOT use SDK? This will assume you must build some OAuth dance manually/custom work that SDK provides OTB.
