Is there a way to export a salesforce instances data schema in it's entirety?
I figure since the IDE plugin obtains this, you must be able to get it somehow right?

Yes you can access this information via the Metadata describe calls. This is available in both Apex via System.globalDescribe and via WS API.

In addition, there are several app exchange applications which provide this like Cloud Converter.
