ebiztom I have created a custom field and set its attribute "Unique" to true. Is it possible to throw a trigger or have some popup message or a workflow rule that prevents a user from unchecking that attribute.

Sorry, this is not possible, because only Sys Admin will have access to change the field attribute.
No one stop a System Admin from doing the changes..... :)
Also there is no option of throwing mails/alerts/WFR/popups as you are expecting.
You can always refer to the Audit Trail, to track the changes done by any users.
