regarding M-D Relationship

what we need to do for extending the limit of creating only 2 M-D relationships for custom object

These limits are specific to the edition in which your are. Unlimited edition supports more than any other. If you ask salesforce to increase this, you will have to explain business case there as Salesoforce does not increase limit until you have a justified reason. if they realize a bad schema, they helps in designing the Schema instead of increasing the limit.
