If I understand your question correctly, you want to have a master-detail relationship where data in both objects is being updated from an external system. In order to implement this, you will have to have the data that relates the objects be declared as an external ID for the master. That will allow the value to be used in creating the relationship with the child. This capability will be available in the Summer 07 release.
